Get them to install the internals in your bellhousing as your not stating the failure is the bellhousing - they are stating the internals have failed.
The only issue they have is rebuilding the box on return - which they will do. They'll need a bellhousing to do so. I think you'll find they can get one if they need one.
Customer care can easily accept the consequence of using a new casing. There is no way they can reasonably connect syncro failure with a bellhousing repair

As I see it you have three options.
A)
Put in the new box, send back the old and see what happens, did thimany years ago and it was obvious it was not worth the manufacturers time and effort to repair. This is providing the garage will do this, think they may require paying up front and then return the money if nothing happens.
If possible change over the bell housing and re-install. Again the garage may not want to do this. You would have to pay for the change over.
C)
Repair the box if possible, doudt if they would use parts in the new gear box,
I feel if you phone customer service the answer will be you pay, I do not know how high you can go, but I would imagine this route may take a lot of time.
