Last time I did that I put the valve through the head, and attached a cordless drill to the stem - tell you what it didnt half speed it up / no sore hands hahaha.
(This was many years ago now and these days I have an engineering firm do it for me lol)
seal should sit slightly proud, the block isn't in exact line with the cap, if that makes sense? not had issue myself but seen people have problems with them leaking when they are fitted too far in.
